ebay is actually great for box/manual buying. They tend to be a bit over priced for cheap commons, but for rare games that are worth a lot complete, it's a great way to make 'em CIB.

They tend to be a bit overpriced on everything, but eBay is about the only reliable place to get your hands on that kind of stuff. Ideally, you won't have to buy from the "businesses" who only offer overpriced buy-it-now auctions ($25 for a Mega Man X2 box? Honestly?) and you'll be able to set your own price ceiling on an item up for auction, but in most cases you'll have to wait an awfully long time for those items to appear.
On more than one occasion, I've found that it's cheaper to just buy a complete copy online and sell the partial one I have. The difference is usually less than the price for the orphaned box/manual/map/etc.

There use to be a site called thegamerecycler or something similar but i can't find it right now.
I posted it on the forums before but i gotta run so i can't check right now for you.(It was quite some time ago...)
