You have to stealth your way past them. You can also do an execution move if you can sneak up behind them. Hold R1 to see them through walls.

The problem is, the stealth sequences are kind of half-baked and almost all of them can be cheesed or literally ran through. Don't get frustrated and you'll be able to slink past them one way or another.
