I've been playing Yoshis Woolly World, which has amiibo-unlockable content (mostly in the form of costumes) and have started taking photos of amiibo content. 

Would it be best to submit these as extra media under the game, the amiibo or both?

You can submit them as Extra Media for the Amiibo, and Screenshots for the game.

Wouldn't submitting them as screenshots for game imply that it is in-game content (seeing as screenshots cannot be labelled)?

Sorry, I was thinking it WAS in-game content. This is only contained in the Amiibo data, and is not tied to a game? If so, then it only belongs as Extra Media for the Amiibo and Trivia on the Game (to describe the unlockable).
